Taunt+BulkUp or Sub/Bulk Up Drain Punch Mewtwo-X is perfectly usable - especially since it allows it to recover HP as it hits along. EQ could also be slashed for Ice Beam or the like to maul Groudon switch-ins, as well as deal more damage to Giratina-O and A. To be honest, Aegi isn't the most common thing in Ubers after all despite its niche as a Xern counter. No decent player would ever endanger Aegi onto Mewtwo as long as Xern is alive anyways. For MM2 Y, you could simply make it an all-out offensive set, and slash Mewtwonite Y with Life Orb, since it actually hits harder. The benefits would be that it no longer gets oneshot by Genesect's scarfed U-turn. Taunt could be slashed somewhere as well to stallbreak things like Resttalk Ogre, Defog Supportceus, and so on...
Minor nitpick: Change the set name from Mega Mewtwo Y to All Out Attacker (or any name you like). You are not going to ser LO MMY anywhere.
Overall pretty nice, but I think physically defensive Ho-oh deserves a mention as counter to as long as rocks are not up. 252 SpA Life Orb Mewtwo Psystrike vs. 248 HP / 252+ Def Ho-Oh: 187-220 (45 - 53%) -- 0.4% chance to 2HKO after Leftovers recovery 252 SpA Mega Mewtwo Y Psystrike vs. 248 HP / 252+ Def Ho-Oh: 171-202 (41.2 - 48.6%) -- guaranteed 3HKO after Leftovers recovery Ho-oh can simply Roost stall and have a net gain in hp eve with the highest damage roll. The,it can proceed to 2HKO when it is high enough in health. Not to mention Ho-oh's regenerator keeps it at full health most of the time and switch into Mewtwo throughout the match, making it a pretty good counter to special attacking Mewtwo sets lacking Thunder. Speaking of Thunder, it probably deserves a mention of 2HKOing physically defensive Ho-oh and physically defensive Kyogre (exists?) hard. Too niche though that I am not sure about it.
Ah man this is a very tough one, you did a great job though. As for the sets: On the all out attacker, make Fire Blast the 3rd moveslot over Aura Sphere. Throw the latter in the mix for potential options as the 4th move. Aura Sphere should probably be replaced by Focus Blast as well now I think of it, since the extra power is needed for some KOs iirc. CM should definitely get a mention because it's still a very solid option. Grass Knot is a neat move for some targets as well. When you say: "Life Orb will hit harder, but the recoil is there", mention explicitly that you get to run another Mega evolution and still have the wall breaking capabilities of Mewtwo. I would probably put this set in front of the Physical set because the latter is more one dimensional, whereas you never know what to expect from a Special Mewtwo. On MMX: need a mention/slash on Zen Headbutt which is a very neat STAB alongside Low Kick. Ice Beam should probably be slashed next to Stone Edge because they both aim for Flying types. Mention Rock Slide doesn't KO max def Ho-Oh somewhere too. I dislike Scarf Mewtwo with a burning passion and have never used it so I'll abstain on that. Bulky Mewtwo is more commonly known as StallTwo, but bar that nitpick I have nothing to add. C&C: Special Mewtwo doesn't have counters if it could run 6 moves, but (un)fortunately it can't. Tyranitar and Heatran beat Fighting moveless variants; on the other hand if it doesn't have Fire Blast, Klefki, Jirachi and Aegislash don't really fear anything. Psychic and Dark type Arceus are fantastic checks, not quite counters though. Lugia is a check to both sets but Taunt blows.

I'm with Zoro, Scarf Mewtwo blows. The only reason it was viable last gen was its ability to outspeed Adamant Exca, Tops and Kingdra in their respective weathers. The generation shift has removed permanent weather and in doing so has removed the presence of the three aforementioned Pokemon from Ubers. Scarftwo is also quite weak in comparison to LO, especially when it is locked into a non-STABed move, leaving it up as set up bait for the two most prominent sweepers in the tier, Ekiller and Geo Xern. Speaking of Xern, you can't even outspeed the suggested spread on the wiki with 252 Modest, which would be a major boon. Running 252 Timid means you give up more power and even then you can't always guarantee you will outspeed Xern at +2 because many randoms run 252 Timid Xern on the ladder. GIt has great stats all across the board, including 130 base Speed, 154 base Special Attack, and even decent defenses for this monster. Mega Mewtwo X Mewtwo @ Mewtwonite X Trait: Pressure EVs: 4 HP / 252 Atk / 252 Spd Jolly Nature (+Spd, -SAtk) - Low Kick - Rock Slide / Stone Edge / Ice Beam - Earthquake / Zen Headbutt - Taunt This is the basic Mega Mewtwo X set, you'll see; most sets are either identical or very similar to this. Low Kick hits everything ine majority of Ubers very hard, becaused on the fact that most most Pokémon in Ubers weigh a lot. Things like Palkia, Specs / Defensive Kyogre, Dialga, and even Yveltal can't switch in safely. Rock Slide is primarily for Ho-oh, which will as it OHKO moses all but physically defensive sets, but Stone Edge can be used to hit things such as Lugia harder. Taunt stops Defoggers, and prevents youMewtwo from becoming setup bait, etc. StallTwo Mewtwo @ Leftovers Trait: Unnerve / Pressure EVs: 252 HP / 80 Def / 176 Spd Timid Nature (+Spd, -Atk) - Psystrike - Will-O-Wisp - Taunt - Recover AThis is a great bulky set that combines Status+Taunt and status which prevents recovery and quickly wears mopponents down. The Speed EVs are enough to beat the maximized base 120s tier. Will-O-Wisp cripples physical attackers such as Arceus or other Mewtwo,; most opponents don't even see it coming due toas themy expecting an offensive set. Unnerve prevents Arceus from eating its Lum Berry, while Pressure acts as a PP Sstall breaker which works wonders vsagainst opposing stall. And lLastly, Psystrike as an uninvested attacking move still hits pretty hard. Other Options Mega Mewtwo X can run a nice Bulk Up set with Drain Punch, Psycho Cut or Zen Headbutt, and Stone Edge or Earthquake. Taunt+Bulk Up or Sub+Bulk Up works as well thanks to Drain Punch's recovery. Using Stone Edge will leave you open to Aegislash while using Earthquake will leave you open to Lugia,. Taunt or Substitute work with Bulk Up as well thanks to Drain Punch's recovery. Ice Punch is also viable. Mega Mewtwo Y can use Calm Mind and/or Taunt, as an alternate boosting set. Other ways to boost Mewtwo's power, include Expert Belt which can helps you to 2HKO switch-ins, or Specs for raw power. Mewtwo has a wide movesetpool, so there are many uncommon or even unseen sets you could uviable sets, so try different combinations and use what works best for you. Checks and Counters Mega Mewtwo X is walled by Giratina, but Taunt prevents burningWill-O-Wisp, so Giratina can't do much back to you. Defensive variants of Xerneas can take all of Mega Mewtwo X's common moves, and OHKO with its Moonblast,. Stone Edge does 3HKO in return though, so it would be easy to take down if Xerneas has prior damage (assuming 252 HP / 4 Def). Mega Mewtwo Y has no counters, as it's moveset gives it coverage to effectively hit everything (that is common) hard. Based on which four moves it is carrying though, you can work around it. Variants lacking Fighting moveless variants are countered by Tyranitar and Heatran. Mewtwo that lack Fire Blast are walled hard by Aegislash, Jirachi, and Klefki. Psychic and Dark Arceus are checks as well. Defensive Xerneas can take Mewtwo's moves long enough to deal considerable damage back, being that Psystrike is a 3HKO (assuming 252 HP / 4 Def).
